Is DNSSEC enabled in your Pi-hole?
Did you have DNSSEC enabled when running the tests?

That might well be the reason then.

It's possible that DNSSEC would interfere with Cloudflare's probing tools. The reason for this could be incorrect DNSSEC signing of the subdomains that Cloudflare uses for the test.

At least that's what unbound's support said when investigating a similar issue with Cloudflare's failing detection of DoT when DNSSEC is enabled, see Cloudflare DoT and DNSSEC.

Cloudflare then acknowledged the issue as an edge case.
You'd have to consult them for progress on the matter.

In the meantime, try rerunning the test with DNSSEC disabled.
But don't forget to turn it back on afterwards - there is value in establishing authenticity of DNS records
