I tried using this new feature, but it doesn't seems to resolve properly.
Is there a priority? Like DNS (cloudflare) > custom.list ?

Can you please elaborate on the new feature that isn't working - specifically what is not working for you?
I'll chime in on this since I'm having a similar issue. I create a new entry in the PiHole interface (in this case, say prox.linklayer.net):
After a minute or two, everything works fine! Yay! But... Some indisriminate time later, that stops working in my browser:
What's interesting though is my machine clearly still has the ability to resolve that address courtesy of of PiHole (note: my PiHole is at address 192.168.1.3):
If I remove / re-add the entry, it works again for a period of time. Interesting: not all entries go through this. In my image above you see entries for prox.linklayer.net and unifi.linklayer.net; the unifi entry works and has worked since I added it.
