Expected Behavior: Pihole resolves most DNS queries unless they are already in cache or it is too busy.
Actual Behavior: Pihole.log shows that DNS queries are being resolved by upstream servers (Quad9). Other than that pihole seems to running normally.

That's what you configure an upstream DNS server for:
So that Pi-hole can ask them to resolve a given domain, and keep the reply cached for at most as long as that domain's TTL allows.
It would seem you observe normal behaviour.

So I should not expect to see DNS queries denied by my blacklists in gravity via pihole?
Blocking hasn't been part of your original question, nor would it be implied or excluded by my reply. Pi-hole would only forward non-blocked domains upstream.
