Any client software that would send DNS request to a hardcoded IP pointing to a machine running such a DNS exfiltration tool would by-pass Pi-hole.
In general, to guard against Pi-hole being by-passed via hardcoded IPs, you'd need to block outbound DNS in your router's/gateway's firewall for all your network except your Pi-hole machine.
