Expected Behaviour:
When i use pihole checkout core FTLDNS
Using this setup Pi hole as recursive DNS server · pi-hole/pi-hole Wiki · GitHub
Actual Behaviour:
server=domain-not-needed gets added to the /etc/dnsmasq.d/01-pihole.conf and FTLDNS wont start before i remove that line
Debug Token:
[Replace this text with the debug token provided from running pihole -d
(or running the debug script through the web interface]

There was a bug in FTL DNS that was fixed only 12 hours ago. Please update your Pi-hole and everything should be working.
See
In the new FTLDNS version it is possible to choose a local DNS server on a custom port
By using this option, while all other offered and custom DNS fields are unchecked and empty, after saving the three checkboxes 'Never forward non-FQDNs', 'Never forward reverse lookups for private IP ranges' and 'Use DNSSEC' will be automatically set to unchecked - even after enabling them manually and saving again.
Is this by design?

@Tntdruid is your issue resolved or does it still behave as you described in your initial post?
Only works if i manual edit 01-pihole.conf each time i update via pihole checkout core FTLDNS
Pi-hole version is v3.3-126-g1cae76b (Latest: v3.3.1)
AdminLTE version is v3.2.1-167-gffb75563 (Latest: v3.3)

You're already on the most recent version. Can you please go to your settings page, verify that everything is correct and click on Save there once more? I'm guessing that your setupVars.conf
may be borked due to the earlier bug.
@DL6ER Works now, odd i did hit save a few times
