You are right, there is a file called /etc/dnsmasq.d/99-pihole-colleague-lists.conf containing the line 'conf-file=~/pihole-lists/domains.txt' Should I just delete that file?
If you don't know why it's there then remove the whole file. Do not rename it, it will still be read and used.
